I've read from the faq's that ibooks are backed up when you sync the ipad, but shouldn't my purchased books show up under 'books' under library? Did you disconnect and then reconnect the iPad to your platform? I believe the backup only takes place as part of the automatic sync which takes place each time the iPad is initially connected to your platform. All of my iBookstore files were saved to the 'Books' area of iTunes and, since they are Project Gutenberg 'freebies,' can even be read by ePbub readers on my main platform in addition to reading them on the iPad.
